Get back tax paid - IRS letter

A new client received letters from the IRS for the previous 2 years for tax returns that the client prepared using TurboTax. When the client contacted me it was beyond the date to request tax court. I would have to do extensive work to find out if he owes the tax. I recommended that he paid it.

My question is, can the client get the money back from the IRS if I find out that he didn't owe it after all? Will I do this by filing an amended return, or is it better to call the IRS, if this is the case?

Sorry for the very basic question, but I have never dealt with a case like this before.

There's a two year period that runs from payment of tax.
