Is there a way in QBO to set report preferences like in QBD? For example, we want to remove the check from the "Except zero amount" for all reports as the default. We also want all reports to have a specific footer.

Use the top right box "customize", next to the green button to "save customization" which is used once customized to your satisfaction. At the very bottom of the customize screen are selections to "filter", "customer". Very bottom is header/footer. I don't believe you can remove "except zero" selection other than "customize reports saved".

Will this use these as the default settings on all future reports we run in QBO?

Not to my knowledge. Only the individual customized reports can be saved as separate groups in the report center. THe saved custom reports could then be modified and saved as a different report. The settings on the saved reports could be used to modify other reports - which should keep the customized report setting intact unless changed. Hope that makes sense my brain is mush today....
Intuit has made changes to improve the report functionality. Despite the enhancements I still believe the capability in QBDT is more robust.
